Not sure if it's what you're seeing but I had the wee fella's running on a 4gb card, all hunky-dory. I borrowed the 4gb (max my new sat-nav would take) & replaced it with an 8gb. DSTT kept freezing with the 8gb one in, wee fella not best pleased. Soon as I replaced the 8gb with the 4gb I'd ordered all's well again.
Hopefully your fix is as simple as that.

were did you get your card from was dealextreme
cuz it could be a fake. if not then maybe you just have to many games on the sd card and havent left enough room for the save file

Definitely worth checking how much space you left on the card. Also older DSTT's dont support SDHC cards.
Run NDSfakechecker to verify if you have a clone card or not, if you have a clone card, install the latest clone safe software.
You can get all clone safe firmwares and ndsfakecheker from GBATemp.

Format the microsd to FAT32 seems that fixes some freezing issues.
