The match between David Beckham's Galacticos and Real Sociedad has been abandoned with the score at 1-1 - just three minutes from time.
The alert came after an anonymous caller to the Basque newspaper Gara claimed that a bomb had been planted in the stadium and would explode at 21:00 local time (20:00 GMT).
Police informed the referee just before the game was due to finish.
The players returned to the changing rooms and the crowd were allowed to exit by the pitch.
A rucksack was found and checked by police and the stadium was declared safe more than an hour after the alert.
Earlier two makeshift bombs went off outside two businesses in Spain's Basque country, injuring no one but causing material damage.
Regional authorities blamed the explosions on the armed Basque separatist movement ETA, which has claimed responsibility for a string of low-intensity blasts around Spain that left five people injured earlier this month.
