I used semi-restore a few times but after the process I found even though the repo`s and all tweaks/apps were in cydia they where NOT showing up in settings on the iphone so couldn't do anything I came across this method and worked a treat:
How to use iLEX RAT to restore your jailbroken device back to “stock"ilex-rat_zps0c953760.png

Installing iLEX RAT

Installing iLEX RAT is easy. You simply add a new repo to your Cydia sources, and install the iLEX RAT package. You’ll also need to install MobileTerminal, which makes it so that you have no need for a computer when running the restore.

To add the repo to your Cydia sources, open Cydia, click the Manage Tab, and tap Sources. Now tap Edit, Add, and type the following source URL into the dialogue box that appears:
Code:
You don't have permission to view the code content. Log in or register now.
once the repo is installed, go back into cydia , open the RAT repo and choose which restore you want
